Only a verysmall amount of the clindamycin will be absorbed across the skin into the systemic circulation...I can't say for sure that some gut flora wouldn't be affected but I don't think this would be a big problem. Maybe this is a question you can ask your doctor next time you visit. If you are concerned about gut health then you probably take a probiotic occasionally anyway...
